Hi,
I think it's more a problem with the Window Manager (Compiz), since it
is the one which manages the focus of windows.
Moreover if you don't experience the problem with Metacity, this is a
hint that there is a problem in Compiz's behavior.
You could check if there is not a parameter in its configuration that
could help (using "ccsm", you may need to install it).
Maybe the "steal focus prevention" option, or something relative to
the windows stack.

You could also try with another version of Compiz (especially Compiz
0.8 which was stable as a rock).

This bug should probably be reassigned to Compiz.

  When multiple windows are open in a viewport and the focused window is closed the next window in the stack that should gain focus does not.  Another manifestation of this occurs when switching viewports.  The window in the viewport that is switched to does not regain focus.  This happens regardless of if the viewport that was switched from has open windows or not.
  This happens when using cairo-dock and compiz at the same time.  It does not happen with metacity.  This is with ubuntu 12.10.
