I have tried changing the "Focus Prevention Level" of compiz and various
"No focus" settings of the "Enable Window Rules" plugin of compiz.  None
of that makes any difference.

Since the problem only occurs with compiz and not metacity you may be
correct that it is a compiz bug.

  When a window is closed the next window does not gain focus

Status in Cairo-Dock : Core:

Bug description:
  When multiple windows are open in a viewport and the focused window is closed the next window in the stack that should gain focus does not.  Another manifestation of this occurs when switching viewports.  The window in the viewport that is switched to does not regain focus.  This happens regardless of if the viewport that was switched from has open windows or not.
  This happens when using cairo-dock and compiz at the same time.  It does not happen with metacity.  This is with ubuntu 12.10.
