Thanks for reporting this.
It's actualy part of a wider problem, which is that cairo-dock uses the
window's class to link windows and launchers.
Since both versions of a program have the same class, they are the same
thing for the dock (of course they were not at the same time in the dock,
the dock just took the previous parameters, so we can fix this part, but we
still can't have 2 versions of a same program in the dock). That's
something that should be worked on in the next version.

Bug description:
  I have several instances of NetBeans installed in my computer. The launcher for the latest of them (7.3 RC1) was in the dock and everything worked fine until a problem in NetBeans is forcing me to use a previous Version (7.3 Beta2).
  I removed the NetBeans 7.3 RC1 from the dock, and it worked, but when I add the new launcher (NetBeans 7.3 Beta2) the dock shows again the previous launcher (7.3 RC1), and it does launch the RC1 version instead.
  The workaround is to remove the launcher, quit the dock, and then add it.
  Cairo Dock Version: 3.1.0
  Linux Mint 14 x64
  Nvidia 313.18
  Desktop theme: Boje
