Thank you for taking time in filing the bug to make ubuntu better.
the feature which was in 11.04 was again added in ubuntu 12.04 lts and than you get the indicator blue when the message come  and it will notify you,, see this bug it will fix before 12.04.https://bugs.launchpad.net/ubuntu/+source/telepathy-indicator/+bug/842428
if you are satisfied can we close the bug.

  Empathy doesn't show notification when tab chat is open

  Ubuntu 10.10

  - i close all chat tab
  -  user chat with me
  - i see messaging menu icon blue
  - i see user name into notificaton menu
  - i always expect this behaviour

  Otherwise, if:
  - i open a chat with a user
  - i open another application, chat has not focus
  - user chat with me
  - i see bubble on the top right
  - i don't see anything into messaging menu

  
  Why do i see this?
