[Bug 915079] [NEW] Extended Partition misaligned by 1024 bytes

Public bug reported:

Machine:

Make: Asus u46e-bal6
Processor: core i7 2.4 quad core
Memory: 8 GB
HDD: Western Digital WDC WD7500BPKT-80PK4T0 (advanced format) firmware version 01.01A10

lucid would not work, Natty would not work, Oeniric would not work,
running Precise alpha:

The following partitions were set up automatically by ubuntu:

swap: 8.5 GB (8,494,514,176 bytes)
extended: 8.5 GB (8,494,515,200 bytes)
OS: 742 GB (741,658,853,376 bytes)

i receive the following error message regarding extended partition:
'WARNING: The partition is misaligned by 1024 bytes. This may result in very poor performance. Repartitioning is suggested'

NOTE: (i know this is obvious) but 515,200-514,176 = 1024

I have tried using GParted from boot disk as suggested with no success.

I have tried the manual install method 'something else' from live CD
which only recognizes /sda1 (os) and /sda5 (swap), /sda2 (extended)
does not appear.

Bug affects the following releases:

lsb_release -rd
Description:	Ubuntu precise (development branch)
Release:	12.04

also affects:

lsb_release -rd
Description:	Ubuntu 11.10
Release:	11.10

also affects:

lsb_release -rd
Description:	Ubuntu 11.04
Release:	11.04

I have attached screenshots from my disk utility:

** Affects: gedit (Ubuntu)
     Importance: Undecided
         Status: New
