This is a recurrence of bug 805303 and its recurrence bug 1005677.  :)
The problem, from my experience with those bugs, is in the overlay-
scrollbar packages.  It arrived in raring with the update to overlay-
scrollbar-0.2.16+r359daily12.11.28.1 .

Downgrade the three overlay-scrollbar packages to  0.2.16+r357-0ubuntu1
, and the problem goes away.

Or you can try running calibre with this environment variable:

  LIBOVERLAY_SCROLLBAR=0 calibre
