You can integrate certificates for Firefox with the CCK-Wizard and let the 
tool create a custom Firefox-Addon with the certs bundled.
I use this to configure Firefox the way we need it (custom help, special 
settings, bookmarks, certificates, search engines ).

Its possible to have the addon automatically installed (like the Ubuntu 
Firefox modifications). You could even create a package of the Addon to 
distribute on your machines.
If needed I can provide some more details about this.
