Karol, I still believe it's the same problem you had previously, i.e. a wrong epoptes certificate in your chroot.
Please issue the following commands in your LTSP server and paste their output here:

sudo mount -o loop /opt/ltsp/images/i386.img /mnt
md5sum /etc/epoptes/server.crt
md5sum /opt/ltsp/i386/etc/epoptes/server.crt
md5sum /mnt/etc/epoptes/server.crt
sudo umount /mnt
dpkg-query -W epoptes-client
sudo chroot /opt/ltsp/i386 dpkg-query -W epoptes-client

Bug description:
  After update to Epoptes v 4.4 I can't shutdown ltsp client computers
  if no one is logged in on them. In previous version of the software
  these comupters were visible in Epoptes as a green icon with an ltsp
  client name label under it, thanks to that I was able to shut them
  down remotely. Since the computers are no longer visible I'm unable to
  do so. My system is Edubuntu 11.4.
