This appears to be a bug.

UTT is just an interface to the internal settings of Unity. And UTT
doesn't run anything automatically on startup/shutdown. From your
description, I am convinced that this is a bug with the core unity, and
not with Unity Tweak Tool or Gnome Tweak Tool.

Please report a bug against unity on launchpad about the same.
