Ok, got autostart working correctly. The default is still for desktop icon to be off but now the toggle to turn it on and off works.

I still get bug https://bugzilla.gnome.org/show_bug.cgi?id=649063 which means that when nautilus is drawing the desktop, the Files launcher and the Home Folder launcher don't work. Nor does running 'nautilus' from the command line. You instead have to pass the path you want nautilus to open, thus 'nautilus .' works.
