Thanks for the test project. But I can't reproduce the issues here. The project run flawless through PTBatcherGUI. No warnings, no messageboxes, no TIF warnings. I tried is several times, always the same.
Even cpfind is capable of finding control points.
So I assume this is a building problem and needs to be fixed by the builder. I added Matthew already to this bug report.

PS: The hidden icon in the tray bar is a windows configuration problem
and can't be influenced by Hugin. I've set PTBatcherGUI icon to be
always visible (I'm not sure, how this option is called in English
Windows). Also PTBatcherGUI should show some balloons with progress
messages. And also when starting PTBatcherGUI minimized there should be
a balloon above the tray area. Maybe this does not work with wxWidgets
2.8.11. I'm here at 2.9.4 and get fine balloons. But this would also be
an issue for the builder.

  The creation process seems to run properly, the output files are created, but the batch window never receives focus.
  I cannot kill it except by using task manager (end process of PTBatcherGUI). 

   I am stitching 16-bit tiffs produced by Canon DPP.
  When I start the batch process, the batch window opens on top of Hugin, then the current task  opens a status/progress window on top of that, and the tiff library warning box (labelled "Hugin warning") appears on top of that again.
  The warning details just say "Tiff ReadDirectory" many times over.

  If I dismiss the tiff warning then it seems to work as expected.
  If I just watch it, then when the stitch is finished, the status/progress window and tiff warning both disappear but the PTBatcherGUI can never regain focus.  The tiff warning does not just get hidden under other windows, it disappears - as the problem remains if I resize/move them to different parts of the screen.
