I am not sure what you try to accomplish by opening a question here if
you are uninstalling anyway? Also thank you for the colorful language
about something that you got for free and that comes without any
warranty. A simple bug report would have sufficed.

In any case, this is probably best described as a usability bug:
Applying the settings does refresh all documents since this is the only
way to apply some of the settings. Refreshing the documents loads their
state from disk and hence if you have had unsaved annotations, they are
lost.

Saved ones however should not be affected. Are you sure you triggered
the "Save" action (saves with modifications) and not "Save copy" (which
explicitly saves without modifications)?

I guess the best fix would be to ask the user to save any modifications
during that refresh-all-tabs operation...
