I tested with different scenarios: no problems at all.

Only to be sure:
- did you use Sikuli-IDE-portable.bat without specifying a script to load?
after using reg DELETE HKCU\Software\JavaSoft\Prefs\org\sikuli\ide /f
the IDE should start up with only an empty tab "Untitled"

You might try the latest version from: 
http://sikuli.org/hudson/job/Sikuli-IDE-Windows/lastSuccessfulBuild/artifact/sikuli-ide/build/
