To be clear: there is no rename feature in the IDE.
The only possibility is to say "Save as ..." for a currently open script old-name.sikuli (frontmost IDE tab), which saves the current content under the new-name.sikuli.
If you do this, old-name.sikuli and new-name.sikuli exist in the file system, but inside of new-name.sikuli, the files old-name.py and old-name.html are still present (which is a bug, but does not hurt).

  Sikuli 1.0rc3

  If you rename the project from within the Sikuli IDE, not all internal
  files are renamed and nothing works. The only workaround is to create
  a new project with the right name and then copy and paste.
