Are you on windows, linux or mac? 
Maybe you can use the skype-java-api (http://developer.skype.com/skypekit/reference/java/index.html) but I don't know if and how it works, just did a quick google search. 

On first sight, I don't think it is possible to stream an audio file to
the microphone in from Python or Java, but maybe I'm wrong.
