I made some tests with the current implementation of the Guide feature in 1.1.0:
While the visual annotation elements are displayed, you cannot act on the applications currently open.
So it can just be used as "look at it and click, to make it disappear". But since you can have clickable buttons, it is possible to use it from within a script to make it interactive to some extent.
The other easy possibility is the select() feature as described here:

… but this GUI element currently does not stay in front, so it has to be
moved to a place on the screen, where it is visible all the time.
The other general option of course is to use the hotkey feature:
