I am sorry, but I do not have the resources, to track down such
problems, that apparently are caused by a window manager on Linux.

You might try, wether the situation changes with version 1.1.1 or with
other Java versions.

  Problem with taking a screenshot from IDE

Status in Sikuli:
  Won't Fix

Bug description:
  When taking a screenshot from IDE for certain windows their content disappears (left only borders and title bar). For other windows situation is opposite, lefts the content, and titlebar and borders disappear.
  Problem occured after upgrade of Ubuntu.
     
  System: Ubuntu 16.04 LTS x64 upgraded from 14.04 LTS
  Sikuli installed from sikulixsetup-1.1.0.jar 
  Sikuli version: 1.1.0
  Unity version 7.4.0
