My branch fixes this.

You just have to be careful not to overwrite the changes next time you
use glade, as glade does not yet support class tags (see
https://bugzilla.gnome.org/show_bug.cgi?id=658035).

  The toolbar is not ‘primary’

Bug description:
  Primary toolbars in Gtk3 have a particular style context name, which
  is 'primary-toolbar'. By setting the toolbar as primary, it will
  become more consistent with other Gtk3 applications, and under
  Ambiance it will be dark.
