I think your method with two instances is useful when it is not possible to install syncany on servers that needs synchronisation (you can use third computer for that); indeed it is rare case. But I just tried to check why syncing does not work.

Title:
  downloading from ftp sync don't work

Status in Syncany:
  New

Bug description:
  When I added profile to sync with my ftp, only uploading to server
  works - when I add some files to synced folder, syncany create some
  files on ftp, but when I (for example) stop syncany, remove config
  files and synced folder from hard drive, then reattach ftp sync, none
  of files are downloaded from ftp. Also, when I connect to the same ftp
  sync profile twice on the same computer (on different local folders),
  contents of folders are not synced.
