Is X-Ubuntu-Splash-Color the only splash-related entry you added to the
desktop file?

I just tried it. I added "X-Ubuntu-Splash-Color=#52ade5" to
.local/share/applications/com.ubuntu.developer.webapps.webapp-twitter_webapp-twitter_1.0.18.desktop
and when I launch twitter the blue from the icon is indistinguishable
from the blue of the splash background. What I see is the white bird
"floating" in what would be a seamless blue if it were not for the
icon's shadow.

If the X-Ubuntu-Splash-Color has a luminance of 0.85 or more (not the
case of #52ade5), the Ambiance theme will be used in the splash screen
(emulating what you get when you use SDK's MainView). The Ambiance theme
applies a semi-transparent image on top of the background color, thus
effectively "filtering" it.
That image is /usr/share/unity8/Stages/graphics/background_paper@xxxxxx
