Googled the message "SHAutoComplete SHAutoComplete stub" and saw its a
"wine" message.

Not all Windows programs run correctly in Linux using wine. Some of them
don't and evidently the one for changing your BIOS too.

There is a bootable disk of Windows using which you can run Windows from the CD and not from the HDD. Try to run Windows this way. 
Or you can try booting without HDD this way:
http://www.ultimatebootcd.com/
http://www.allbootdisks.com/

After such a booting try to run your BIOS flash program.
