This is the quick version.  When it works, the problem that I want to study will have a packing longer and higher than that, but with same dimensions of the particles, the cylinder and the width of the periodic cell.  So basically there will be only more particles than that.

Up to now I've generated the cylinder as a unique body and it seems ok. 
Should I instead generate the cylinder divided in more cylinders with same diameters and smaller length?
