Again, the question is not what should be E or r for a cylinder in (1): k=E*2*r.
This equation is not the truth, it's only one way to define kn, and it is irrelevant in your case.
I suggest to forget equation (1) in this discussion, because it is driving you away of the real problems.
As long as your question is related to simulation vs. experiments, the good question is "what is k in the experiment".
You MUST have your own idea on this question, Yade will not decide for you.
