There are many many things in your script.
Can you reproduce the problem with a more simple script in which you only defined the granular assembly with the PSD you want to, the 6 walls around the granular assembly and the flow engine to simulate for instance a permeameter (i.e. imposing a pressure gradient in one direction to activate the flow)?
