Not "always". Only if hyperthreading is enabled (a BIOS setting on desktops). I don't know if some hpc would enable hyperthreading but clearly it is only detrimental to use it for intensive computing.
The choice is thus rather straighforward: the number of cores taken should be equal to the number of threads used.
