Robert Caulk proposed the following answer:
Are you running in parallel [1]? LAMMPS is probably automatically using
your 4 cores. Yade requires you to pass an argument containing the
number of threads you wish to use.

yade -jX script.py

(X is a place holder for your number of cores, not to be taken
literally.)
