I imagine it to be an Applet residing in the panel when user clicks the Applet a drawer pops out and user can drag the application and stash it there,When the app needs indication a notify-osd bubble pops up(suggested by me) or the drawer button blinks and rapidly changes to the application's icon(suggested by Sense Hofstede).

Now what needed is some feedback and some pretty mockups

Applications which minimize to tray.They can still be hidden in Application Bucket to save space without cluttering the panel since they aren't notificative anymore as Notification work is handled by Notify-OSD and soon Windicators.
