Thank you for these screenshots.
When you have this bug and then you move the pointer (mouse) to this dock and then move it out of this dock, do you still have this bug?

Do you also have this bug if you select the previous option: "Скрыть панель когда она перекроет текущее окно." (or "Прятать панель, если она перекроет любое окно")?
Do you always have this bug with Opera? Maybe because it creates a smaller window and then it resizes it immediately... => Do you have this bug if you launch other apps at the same time?

  The panel doesn't hide if superimposes a window

Bug description:
  Иногда панель не прячется если перекрывает другие окна. Например при работе в браузере Опера или при открытии окна торрент клиента, панель то появляется то исчезает.
  В настройках установлено прятаться если перекрывает активное окно.
  Убунту 12.04 с Юнити 3Д
  Версия Cairo-Dock: 3.1.99.alpha0
