The problem is shown not always and not at all windows.
In case of a point choice "To hide a panel when it will superimpose the current window. " or "To hide a panel if it superimposes any window" some time works as it is necessary. But after a while the panel gets out again.
Worked normally with the same programs earlier.
I use generally the opera. Therefore saw that most often the problem is shown with the opera.  The panel always disappears if superimposes a window nautilus

  Иногда панель не прячется если перекрывает другие окна. Например при работе в браузере Опера или при открытии окна торрент клиента, панель то появляется то исчезает.
  В настройках установлено прятаться если перекрывает активное окно.
  Убунту 12.04 с Юнити 3Д
  Версия Cairo-Dock: 3.1.99.alpha0
