I am not sure that the opera creates small windows as defect began to be shown after the last update. Also defect is shown with torrent Deluge. 
Now here works normally. I don't know why now works and earlier didn't work.

  The panel doesn't hide if superimposes a window

Bug description:
  Иногда панель не прячется если перекрывает другие окна. Например при работе в браузере Опера или при открытии окна торрент клиента, панель то появляется то исчезает.
  В настройках установлено прятаться если перекрывает активное окно.
  Убунту 12.04 с Юнити 3Д
  Версия Cairo-Dock: 3.1.99.alpha0
