Yes, almost. I'd like to get the two SWIG warnings fixed:                                                                    
                                                                                                                             
1. The PETScObject thing (should be possible to fix)                                                                         
                                                                                                                             
2. The warnings for ODE (planning to remove Mmatrix and Jmatrix)                                                             
                                                                                                                             
The two remaining issues with the build system don't appear to be very                                                       
critical, so maybe we can move them into TODO?
