Lets imagine: complex board with components taken from different
libraries. All pads and drills have their own sizes. Looking at the
drill reports I see 10 different drills approx. They can be easily
combined into 3 groups using +-0.05mm tolerance. The same method to
padsizes but the major reason is "make all small larger for a little bit".

Now I make a script which solves these issues. I hope It will be ready
and tested this month.
