Internally to the kicad_pcb file and the code that manipulates the
layers, these names will remain in place.  As for the copper layer
names, you can already redefine them.  If you do not define your copper
layer names, the default internal names are used.  I'm not sure but I
think most of the UI stuff uses the user defined names when they are
available.  Someone should take a look at all of the places where layer
names are presented to the user and make sure the user defined names are
used when available.  I don't think it would be a lot of work to make
non-copper layers support user defined names.
