It's more than just a toy. It allows checking the PCB in a more "natural"
way than using the gerber files. Looking at the whole board, with or without
the components rendered, gives you a good sense of the dimensions and it's
easier to find problematic spots.

BTW: i have stumbled over the same issue. The problem is that copper
is drawn over the hole. If you redo all copper fils, the holes will be
open up. This is also the reason for the cross over THD pads, when they
have thermal releaves.
