Check out info about applesmc. You can manually set a fan speed for  
the CPU. If it doesn't support your hardware then you need to file a  
bug against that (It is a kernel module).

The CPU fan on my laptop isn't working. This results in high (and potentially fatal) CPU temperatures. Running ubuntu for about 10 minutes and then restarting into OSX results in a lot of fan activity to try and cool down the overheated CPU. I am running 9.10
