Since the .bat is running (it uses the 64-bit Java if available), it
seems, that the .exe cannot run in a mixed 32-bit/64-bit environment.

You may post a bug.

Command window open: you may either live with it (just minimize it) or
use the available windows features to start something and not have a
command window stay open (...\Sikuli-IDE\libs and ...\Java\JRE6\bin must
be in the PATH)
