Just to confirm this does work. Basically you need to watch out for two things:
a) Make sure that the eeeBuntu installer uses /dev/sda completely.
b) Make sure that before you start the install, you click the "Advanced" button and make sure the bootloader (grub) is installed on (hd0), the master boot record (MBR) of the first (smaller) SSD disk.

Manual partitioning is also quite easy with the eeeBuntu installer. If you'd like to try that I could walk you through the manual process. The big advantage here would be that you would:
a) Be able to use the first (smaller) disk for the OS and the larger disk for your data files (home folders). If you use the automatic partitioner, you would have to move the home directory manually to the big disk manually in order to take advantage of the larger disk.
b) Get rid of the Ubuntu-eee install completely (you would also have to manually format the larger disk), as well as the dual-boot option.

I recommend that manual partitioning method, as it will be easier in the
long-run. As long as there is no irreplaceable data (documents, photos,
download, etc) on the laptop, you should be good to go, as you would be
reformatting and repartitioning both of your eeePC laptop's disks.
