I have tried your code without any problem, after 101 iterations, I have these files in vtk directory:
cubePBscaledId.100.vtu
cubePBscaledId.50.vtu
cubePBscaled-pb.100.vtp
cubePBscaled-pb.50.vtp
If I open cubePBscaled-pb.* in paraview, I see the cubes and the bottom "cup"

What OS and what version of yade do you use [1]?
