What is it that you try to accomplish for which the headers are a problem?
If there is no problem, I'm not going to change anything. If there is a
clear use case, maybe I can propose a different solution.

By design Zim tracks all information in it's source files. The hidden
folder and the index database are only a cache to speed up operations. The
headers give information like creation time and modification time of the
page, in my opinion this is actual content that you do not want to loose
easily.
