You can specify any location for your notes. Go to File > Open Notebook and hit 'Add'. Any directory is fair game (an empty one is best of course).
In terms of storing zim settings (I'm not sure if that's your question though), I believe there has been talk about making it possible for them to be kept on a per-notebook basis. I don't know whether that's something that will be implemented, however.
