You could change the XDG_CONFIG environment parameter to map the whole
of "~/.config" to another folder. But note that this will not only
affect zim, but other applications as well.

Probably you can just synchronize the notebooks and don't bother with
the notebooks.list file. You can always open them through the "Open
Another Notebook" dialog. Just select the existing notebook folder and
it will add it to the list in the dialog.
