The skype icon goes off from the main panel and notification area if I close all the windows of the skype, although the instance/process still continue. If I click again on skype, I need to kill -9 <skype pid>.
This problem looks specific to GNOME because in LXDE enviornment I can see skype icon in notification area, just like windows.

I am not sure how its designed to be in ubuntu 11.10. The unity
bar(panel) has skype icon as long as any window is open, the moment I
close all the windows, the icon disappears from everywhere but still
process is active.
