Hi Israel,
Okay I do now get the Desktop Settings window by running 'jwm-settings-manager --desktop'.
Also, I'm still having to do 'pcmanfm --desktop &disown' to see any desktop shortcuts I created.

Could you run it from the terminal please?
jwm-settings-manager --desktop
Also, your .jwmrc might need adjusting.
I will have to do something to modify the jwmrc for sure, once this is ready to roll out to the users.
To list all the jwm-settings-manager options you can use
the -h --help or -? options
