Ok, but this means that if one wants to calculate the total energy of the system (e.g. to check whether it is conservative or not) cannot make the sum of the potential energy and the kinetic one as it is now defined, right?

Yes. If you have systems where kinetic energy is not negligeable compared to other terms you have to interpolate velocities as v(t-dt/2)+acceleration*dt/2.
Check the comparison in attached file for a 1D mass-spring system.
In my case, I always found negligible kinetic energy in triaxial tests, so I didn't really care about the dt/2 thing.
