and just catch it on the next boot and keep working. The previous version keeps working just fine.

but noticeable indication to the user that there are updates available,
they install them when they think it's a good idea,
and you also give them a similar indication that a reboot is required
and they can do that when they feel like it too.

Simple and easy solution, could be even a papercut for the Karmic milestone!

All that is required is re-wording...
Not using the word "reboot" , since it is a warning/harsh word for the
users coming from windows, The windows warning is usually "you must
reboot for programs to work properly."

Something which says. "the update version will be used on the next startup."
It means the same but it is more pleasant than "System requires a reboot"


"Some" of the updates will be used on next startup; consider that most programs e.g. user applications may break^H^H^H^H^H be used immediately by closing and reopening the application which naturally happens during an user session.
